I use Everything in Portable mode, as with most programs. The advantage for me is that Everything is self contained to its own folder and allows me to experiment with multiple copies and beta testing without mess, confusion and accidents. This also affords me ability to maintain my programs and settings together in my backups for easier recovery, as well as provides for easier migration and use on other computers. I use C:\Portable\Everything\ and make sure that Tools -> Options -> General -> [] "Store settings and data in %APPDATA%\Everything" is disabled.

I use the options Tools -> Options -> General -> [x] "Start Everything on system startup", as well as General -> UI -> [x] "Run in background" and [x] "Show tray icon", as well as the other defaults. When my computer starts up, I only see the tray icon, no search window is opened.
I use my Pause keyboard hotkey to show Everything. It's like a Start Menu for my keyboard. Tools -> Options -> General -> Keyboard -> "Toggle window Hotkey": Pause and "New window Hotkey": Shift+Pause. I also have the extra setting enabled: "/hotkey_explorer_path_search=1" which populates Everything with the current Windows Explorer window path if I hit the hotkey while using Windows Explorer. Type that command in the search bar to enable the setting.
