These files are hard links (not physical files).
Only the first instance of the file is shown in "Everything".

These missing files are Hardlinks and not physical files.
"Everything" will only include the original file.

I left this out in the last version due to performance reasons.

Managing folder renaming has been completely re-written for the next release of "Everything".
