Everything indexes and searches files in the file system and not any apps.
Because some apps are not real single executable files you have to search for one of its components.

Use the setup of version 4.4.0
It will install the right version depending of the OS.
You can also use 7zip file manager and open the setup file as archive.

There is Hddb which is as fast as Everything,
It can integrate many tools for the search results and also has a tree view.

Most external drives are not NTFS formatted.
Everything only indexes NTFS volumes.
You can reformat your external drive to NTFS or use Everythings folder indexing option.

Empty dirs consume almost no disk space and have no security relevant data.

No, not at all.
Everything and other such tools read the Windows MFT or directories
and these entries do not contain any info about the content of archive files.

Hddb allows to define up to 12 special actions for any item it founds.
So you can integrate with more than one file manager and other tools.
Current version updates its index on start automatically if you want.
Beeing a fan of Everything for years I have now switched to Hddb.

Try with the Bitdefender Antivirus Plus and not with the useless firewall and other stuff which is part of the Security suite.
I have no problems with Everything and the Bitdefender Antivirus engine running.

Version 1.3.3.658b runs as service here in Windows 8.1 Update x64.
Deletions or additions of files are detected without problems.
Using it daily without missing files.
